Gearbox binds even though parts measure in tolerance

I assembled a gearbox with all gears, shafts, and bearings measured within spec. Despite that, the output shaft binds when rotated. I tried different assembly sequences, changed lubrication, and adjusted bearing preload. The binding remains, and it feels like a tooth interference but not from machining. What else could cause this binding?
